While Altaria has a Dragon/Flying typing, Mega Altaria changes to become the only Pokemon with a dual Dragon/Fairy typing.
This means many of the regular counters you would use against regular Altaria won’t work.
While it retains its weakness to Ice and Fairy-type moves it loses the weaknesses it had to Dragon and Rock-type moves. On the other hand, Mega Altaria does gain weaknesses to Steel and Poison-types.
